I'm just starting to use addons for Flashpoint and I wonder what the different folders are used for, for example: what is the use of the \Res folder?

\res is for resistance. Generally, you should put all custom-made addons to '...\Operation Flashpoint\addons' -folder.

do addons sometimes overwrite original files? I'm worried that the whole game would crash if I use addons...

Never ever. The original files are never in the addons folder. Some addons may include the same units modified, but the original ones are still in the \DTA or \Res\DTA folder.
Some addons could though crash your game if it has been done poorly or installed in a wrong way, but if you remove the addon, then everything will be ok again.
